Edited your title so that people are less confused.

Just to check:
Did you put the rookie pilot one of the three support slots (not the one on the ship
closest to the planes)?
Did you load up some planes? (The Yubari should hold 4 of the Tier 1 scout)
Did you try taking the pilot off and putting him back on?

If that doesn't solve it, does anything in this guide help?
