in Real life, Flagship is a Fleet Leader, as the higher ranked Ship commander, your ship is the flagship, in Navyfield, which is a GAME ( =/= of Real Life) the Flagship denomination is just used for identify the target, it could also be a "Target" banner or "Sink this one" in case of Flagship.
The flagship don't HAVE to stay back, 50 peoples can yell at you, you can ignor them, but if you get sink, you lose XP and your Team does, it's just some intelligence to stay a bit backward the BB line for Stay ALIVE and earn XP. if you want to support your team, first drop your locals and get real fighters, I got L70+ T1 fighters that eat Locals alive.... even T3 if they're not too high level, plus I provide Sight at my team, which is the most usefull thing you can do in a CV, due to shared XP even you make 0 damages you still have a nice amount, and the 40% for a win in GB 2 is nice also.
If you want to give orders, form a fleet, make it grow up and let's go for a HA, there your members should listen to your "orders". you could also get your lil' bro playing the game and he may follow your "orders".

@Requiem well, you can understand him, right? If English is not his first language, try to speak his first language as fine he speaks English, he is making an effort for speak English so you could make an effort also :) (Well, if English is his first language, nvm, I just feel targeted everytime someone critics the English level of someone since most of people critics my English level :P)
