OK, so apparently not only u need to sink the flagship but also that player has to leave the room for the system to register a flagshipkill.

Like this the flagship player can prevent himself and his team from losing when they sunk the enemy flag (and if that one left) buy not leaving the room and thus winning the battle.

How long has this crap been going on and how long will it take before it gets fixed?
